I am using a mac with Lion OS.
When I try to save or load a new flight mode the menu comes up behind the main panel.
I have to move the main panel and then I can save/load.
Is there a setting I can change or is this a fault.

Yes! Same behavior on my Mac OS-X 10.7.4. The Mac's dialog window Z-level parameter setting seems to be lost whenever another application window comes about.

... this problem should be fixed in Version 4.1. If you want to betatest, send an email.
